I dont quite follow, I have the q3config.cfg file in my baseq3 folder. Do you mean the file attributes? My q3config file didnt have it checked... should i check it?
Oh and on my base folder is checked and i try to uncheck it but every time i look at it again its automatically checked again.

For some reason I keep on having to reset my settings every time i open quake because they keep on going back to default.
