It's clear Petyr instructed Lysa to poison her husband, but you don't know if he did that on his own initiative or if he was a "middle man" for the Lannisters. Petyr feigns alliance to whomever he needs the most. He also turned against Ned Stark and sided with the Lannisters when he confronted Joffrey while he knew Ned Stark wasn't a traitor. If getting rid of Jon Arryn was somehow useful to Petyr, or if he needed something to prove fealty to the Lannisters, he might've done this on instruction of the Lannisters.
