There's a file in your \quake folder\baseq3\ folder called just CDKEY.
if you drag that file into notepad it should contain your CDKEY. If not, enter it there in notepad, save the file.
Then set the file as read-only (right click - properties).
I've not experienced this problem myself but I understand this is the solution.

IF you want to be able to play online: NEVER enter your cd-keys when you run a mod. Only enter it in normal Q3. That q3key file must ONLY be in the baseq3 folder and not in the folders of mods ("quake 3 arena\osp" and such). You may notice if you start CPMA it will not ask for your cdkey; that's because they just stopped that menu that asks for it from showing up. Properly coded mods don't ask for your cd-key.
