Blocks in spawn protection zone can't be mined; they disappear like you say then immediately pop back. The protection zone does not take into account height, so you could be deep in a mine and run into it. I haven't noticed an issue like this otherwise.
Also, I disabled lava damage because losing two hours worth of inventory from falling into a hidden block of lava is not a constructive feature of the game.

Ah then I ran into spawn protection. It's indeed only a very specific set of blocks where this is happening.
Oh and kudos on the lava. I lost my entire inventory twice because I mined into lava. On the other hand, it does add some excitement. The thrill of danger.

Ehm, I ran into this great big square hole in the ocean somewhere. I walked in eastern direction across the ice. Jumping into the hole got me stuck in my position. Anyone got any idea what this is?

yeah at least one place like that on the map. good way o locating resources to extract. (go back you shouldnt still be trapped)

Read above a bit, he reset the map, and posted a link for us to download if we'd like to host it, play on it, etc.
But overall, the server config is 100% new, with no mods.

This is a map data chunk that the server is failing to send to you. It's a bug, and the chunk that this happens to is random and per client. I ran into one yesterday down in a mine (didn't see any diamond nodes tho).
You can either /spawn, or logout to force the server to send the chunk to you.

I finished up a basic minecart metro system. The point of minecarts is that is gets you from point A to point B very quickly. Minecarts are located in the chest at the start/end of the track.
From the spawn hub, it can take you to the N/S/E/W corners of the world. N take you to snow, S to desert, E to shore, W to forest. There's also a track at the hub that takes you down to the mine.
It's a little tricky to ride minecarts at first. You have to place them on the track, slightly nudge them in the direction you want to go with your body, and then quickly get on them (right click) before they run away.
You can exit a minecart at any time with right click. When you reach the end of a track you automatically get off and the minecart goes into the chest.

i got fucked last time i was on the minecarts, it was night time and a pot shot with an arrow knocked me off of it, then there where 3 skeletons, 4 spiders, and something else chasing me. :/
totally doing it again.
