I have a maxtor ultra ata/133 250gig 16mb buffer and a maxtor ultra ata/133 60 gig 2mb buffer hard drive. Now, would connecting the 60gig to my 250gig slow the 250gig down because the 60gig has less buffer? I just want to use the 60gig as a storage hard drive, the OS is on the 250gig.

Not going to effect anything.. the slower drive will run slower, the faster will run faster..
you can test this by installing 2 of the same game on each drive.. run each one.. watch map load times and such..

Separate them. Read/write operations can block the IDE[1] bus so the other HD can do nothing but idle. Newer drives ought to be a little smarter about it by disconnecting before or after a data transfer or queuing commands internally, but usually they aren't.
[1] ATA actually, IDE is just a marketing term.
