I saw a guy in a computer shop building a computer and he puts the cables under the motherboard to reduce the mess of wires.
Is this safe to do. I thought maybe the motherboard would get too hot and burn the wires or something

That does not seem smart to me. Granted cables are plastic covered and shouldn't disrupt anything, but if the cable is moved then it could cut through the plastic sheath and that would be bad. Something I would never do. Especially if he is selling them the people won't know and might tug the wires and strip them and then have a dead computer. The only way I could think of it being safe at all is if you put a hard clear plastic sheet, like you find in a PSU or when you are installing a massive HSF, still I wouldn't do it then.
