Yeah I saw that Brak at Doom3world. Very good stuff.

i've modeled it originally for jk2 actually, but never got him in that game

What is the recommended modelling program for Quake 4? I think that I read somewhere that its Maya?

the md5 import/export scripts for it work perfectly.

Not specifically 'recommended', but that's what id/Raven used to do the animations and camera work. The models were built in LightWave and z-brush but as CheapAlert hinted, you can pretty much use whatever you have access to so long as you can output to ASE, LWO or MD5.
My own stuff for the Doom 3 engine has been done with Blender 3D
