It depends on your skill. If you can only manage to hit enemies with a rocket launcher, then there is no reason to say that the railgun is the best weapon for you.
Some may think that the RL is an easier weapon for use by beginners, that might be the case at first, but personally I got a lot better with the railgun (hitting 50% on average per match) before I got any good with the rocket launcher.
Every weapon requires certain skill, so the best one would depend on your playing style and the sort of map and opponent you have.

Like ToxicBug said, it's whatever skill you have for each weapon, but also what situation you are in.
The strength of Quake3's arsenal in weapons is that no weapon is ever made obsolete by another weapon (with the exception of the BFG, which makes every other weapon obsolete, therefore it's usually disabled on most servers)
Not only do you have to learn to have aim like a hawk with the railgun, you also have to learn when to use it. When someone's not too far away and has little health, you're not going to use the railgun to finish him off. You'd best revert to the RL or PG.
Even the machinegun can be quite a powerful weapon when used properly.
So the question "what is the best quake 3 weapon" cannot be answered simply because they're all the best. Each situation calls for a different weapon.

I would like to add that most of the advice in this thread is very subjective and during my playing, most of the advice doesn't apply half the time.
Every weapon has it's time and place and very slight factors can vary which weapon you might use, even as small ones as how confident you feel with one weapon or another and whether you want to take a chance to kill your enemy which might fail or simply play it safe and wound him severely (especially important in CTF often enough).
Good example: using a railgun at close range. If you switch, you won't have time to get enough damage off with the rockets to kill him, but you'll most likely hit him. If you don't switch, let's say you have time for 2 rails but if you miss both then you might be even worse off.
You get a feel for what's right as you play more and against better people. (As such, ToxicBug's 50% rail would be reduced to ashes against pro players)

That pisses me off when people do that.
