It makes them tga.

Move them out of one of the folders then try it, if that doesn't work try the other one. Or is that what you already did?

AFAIK you'll get these warnings when using the "-skyfix" switch of q3map2.

looks like a shader issue to me. cut & paste the shader for that sky in here so we can take a look

It shouldn't matter if two of the same textures exist somewhere on your Q3 install, so long as they are in different directories, Q3 treats them as different files.

Are you using -skyfix or lightstyles in your map?
